A Socratic agent that turns a biological observation into critically examined hypotheses.
PhyloCrates is a conversational agent for forming, criticizing and refining hypotheses in phylogenetic comparative biology. It takes a researcher from a first observation or intuition through eight stages of reasoning: sharpening the question, exposing hidden assumptions, challenging competing explanations, deriving biological predictions, and bounding the claim. Every session ends in a structured Hypothesis Reasoning Record.
It deliberately stops before method choice. It does not recommend a comparative method, design the study, or plan the analysis; its job is to make the reasoning explicit first.
It runs on Claude Code, ChatGPT (Custom GPT), Gemini (Gem) and Gemini CLI, with the same protocol and scope rules on each.
